Since this is a modeling/mapping issue, the choice of video card shouldn't matter.

They've appeared on my Intel and NVidia cards.

This was also an MSTS problem and as Marc says, it is a mapping issue.

Hmm, I've just tried to find the issue here (white lines on shapes) and cannot in Mid East Plus, so I'm not sure if the issue is gone, I'm not looking in the right place, or it doesn't affect everyone, perhaps due to driver settings? My NVIDIA driver settings are all default for Open Rails.

Does anyone have further information on where I might find the white lines on shapes issue?

The "lines in the sky" do not affect most foliage shapes. There are some on a couple of my MLT routes. On the Mideast Plus route they are not universal either, more in clusters where particular shapes have been used. I too use Nvidia, I had an 8800, a 9800, a gtx650 and now using a gtx750.

This is not the same as white lines on shapes, this is black cruciform in the sky over certain foliage shapes.

We use to get this with Michael Sinclair trees, a line sticking up from each tree. The solution was to open the texture file and add a one pixel high band across the top and bottom to the Alpha, save it and run it though AceIt again.
