Upgrading an older route and replacing the signals with Jovet's searchlights, and somehow I'm completely missing the link box that should be appearing for the subobjects? I've tried expanding the show list window to the right where the boxes should be and it's to no avail. What am I missing here?

I think in you sigcfg.dat this Signal doesn't have optional Junction-Links.
See in MSTS USA2 sigcfg.dat.
SignalShapes ( 5
SignalShape (
"US2BSigDouble.s"
"BNSF Interlocking (gantry mount)"
SignalSubObjs ( 2
SignalSubObj ( 0
"HEAD1"
"Signal Head 1"
SigSubType ( SIGNAL_HEAD )
SigSubJnLinkIf ( 1 1 )
SigSubSType ( "BNSF3Light" )
)
SignalSubObj ( 1
"HEAD2"
"Signal Head 2"
SigSubType ( SIGNAL_HEAD )
SignalFlags ( OPTIONAL JN_LINK )
SigSubSType ( "BNSF3Light" )
)
)
)

I'm pretty sure most of Jovet's systems aren't set up to use links on the signals themselves. He used the 'control' signal method, as I went on to do, where you place a special signal beyond the signal (I think his are only necessary on diverging routes, but I've actually never installed any of his signals) which gives the signal routing information

Hey lostinthe619,
If it is so as ebnertra000 has said, you don't need to set Links at this Signal by TSRE5.
You have to place and configure correct the "Control-Signals" behind this signal JJHsig1SL...
The Signal will then read the linking-information from this Control-Signals behind.

interesting reading this.
Is this signal pack available eher at ET's downloads? Does it bring a comrpeehensive manuel to understand how it works?

My signals are not available in any file library, but you can request them directly from me. My signal systems do come with a manual, yes.
I assume Marshall got his problem figured out. The signals don't get linked, but Control Signals get put on the diverging routes to initiate whichever set of aspects you desire. A word of caution, though: Open Rails is not completely compatible with my signal systems, so your mileage may vary. The Control Signals themselves can be linked to a certain route (and be ignored when that route isn't selected) but that also does not work properly in OR. Unfortunately.
