It can't be fixed easy way because original MSTS RE also clears tsection.dat and does other weird things if you touch existing dyntrack.
However RE does it only when you touch existing dynamic track or place new. Otherwise it simply does not save unmodified tsection.dat. And that is all I can do.

I'm afraid it do not work the way you think. I'm sorry I can not help you and give an expert advice. I can only do some tests. After swapping tsection (from orginal to 00038) OR opens route without problems. MSTS RE opens it either. More: in MSTS RE I can modify everything I want to, so I deleted one Dynatrax and all its interactives. Saved. And everything works fine. Even TSRE opens it without problems. Notice, that there are no tsection lines over missing track so it seems to be deleted in a proper way.

But now to overcome the backup an stop the copy an pasting I touch each old dynamic track replacing with New ones or just select add a meter an subtract it back to it's original connecting back an am satisfied. I did this all over the Cajon Pass freeware.

Tkutils has Horace and it fixes this problem. Should be on ts.com somewhere.
