This is from Malohitovka - also does not really look like any shade of red to me.

:) , Lesnogorsk route was bug, install route again, and everything works. Also reinstalled all the routes and everything started to work

Yet the signal system is working properly. Front of the station Kurgannikovo traffic light is red, but should be green.
OpenRails v09 x1648, other versions OpenRails all also does not work properly! :(

That's probably not a signal problem for that route, but a general problem with route-linked signals when running in explorer mode.
It's on the list but it is not very urgent - just ingore it, further signals will be correct again.
If the problem also occurs when running in an activity, it may be signal linked.

If you have aa specific example which does not work for any of the 4 routes you mentioned above, please create a but report and attach activity file, required path files, service file(s) and traffic file if required. Consists is not necesarry. I have all 4 routes installed now so I can have a look.

Problems in this activity are caused by the use of waiting points on single tracks.
Waiting points 'break' a train's path, and this causes problems for the deadlock processing.
Such waiting points are often included in activities because MSTS can not run AI trains to a timetable. OR will run AI trains according to the timetable and therefor needs no waiting points.
There is nothing wrong with the signals as such.
