In OR, once the train passes the signal, it immediately changes to Stop.
In real life there is sometimes a delay where the signal remains clear. How do I replicate that?

I’m also curious if something can be done here. The signals in OR change before the train clears the signal or is even clear of the other track. The signals should not clear at least until the train clears the signal (red triangle) in RE. They appear to clear as soon as the train clears the switch node.

Most U.S. signals have some delay built in. Also, if a dispatcher changes a signal for a train to green, there often is a substantial delay time before the signal "times out" and changes.

Most of my edited routes have the red triangle far back from the signal as possible to give a slight delay. I can't fully remember but i believe the AI trains in MSTS actually passed the signal by a few meters by this method. I haven't notice this is OR.
I believe there was a MSTS 'hack' to get the red triangle back even further!.
In real life, this is called an overlap and could be between 10 to 250 meters.
I have also notice the node clearance is pretty quick when another train clears the points/junction.

Yep, that's the problem with that. It seems to me the track markers should be as near the modeled signal shape as possible.
On my signals, I tend to use the semaphore semantics to slow down the change in aspects (but the change still begins instantaneously). Some delay on that would be nice. MSTS also respected a node clearance distance which was setup in the tsection.dat file. Does OR do similar?
