I recently finished a section of my route and noticed that the transfer textures I applied to the ground are on top of the grass objects I've also placed on the same surface. It looks fine in the MSTS editor, but in OR, the vegetation flashes and disappears beneath the transfer. Have a look in this video where the problem is very clear during the first minute or so.

The transfers themselves, and shadows. are also flashing quite a lot.

What version are you using? I know James came out with a fix that took care of the transfer object expansion issue. It would be good to know if your issue is connected with the fix or was this always happening?

I'm running the latest experimental version, can't find the number right now as the OR servers seems to be down, but it was released this weekend.

I remember transfers being really glitchy in old versions, but it was sorted out more than a year ago. I'm not sure if this one is new or has always been there, as I just built this section of the route.

I just ran a test route with vegetation, in this case shrubs on a transfer and did not experience any flashing. Of course my test is a simple test which would mean your situation could be caused by certain textures just not working with each other. Are the vegetation items shown in youtube standard?

It looks to me like you might be running into the instancing bug where having too many of the same item causes instancing to go a bit nuts. Do you know if you have that option turned on and, if so, does turning it off help?
